I think it is alphabetical but within categories, i.e. first all the anime and manga fandoms numbered in alphabetical order, then all the book fandoms numbered in alphabetical order, etc. The same sort order you get when you select "all categories".

I WISH the anime and manga fandoms were in alphabetical order. But it's AO3's fault, not the app.
