I usually try to respond to a few of the specific points they've brought up. "Thanks, that line about X was one of my favourite bits too!" "Really glad you like the characterisation of Y, she's one of my faves." "Thanks, writing dialogue for these guys was really fun." "Glad you liked that part, it was inspired by Z thing in canon." Etc.

I definitely don't try to match long comments for length, but it's nice to have a personalised thing or two to say so I'm not just spam pasting, "Thanks! I'm really glad you enjoyed it," all the way down the page. (Though, eh, if I can't think of anything specific to say I will still totally go with that.)
