Did you really just say "thank you for writing" or did you actually tell them "the fic was great".

Because 'I really meant' is only for when you actively say the thing you mean.

I always thank the writer for writing for me, but that's in a much longer comment. If it's not the only thing said, I don't think anybody takes it to mean the recip actually hated it. When it's the only thing said, different story.

Thanking the author is perfectly fine. Saying thanks and literally nothing else is ambiguous at best both in fic exchanges as well as in most other gift giving contexts.
