Depends on how critical and whether the comment contains anything else but criticism. If it's just criticism, nothing else or barely anything else, I'd delete it.

Otherwise I'd respond to the rest as if the criticism wasn't there, or (if it's phrased politely enough) say something else "sorry X didn't work for you, but I'm glad you enjoyed the story anyway".
